I've posted a request on that video's viewer comment thread for someone to add the words to this song. Meanwhile, Here's my attempt to transcribe this song:

chorus:
Oh
You must have that true religion
Must have your soul converted
Must have that true religion
Or you can’t cross there

Oh yes [repeat chorus one time]

Where you been poor sinner
Where you been I say
I been way down to the river of Jordan
Well you can’t cross there.

[chorus]

Where you been poor mourner
Where you been I say
I been way down to the river of Jordan
No you can’t cross there.

[chorus]

Where you been good Christain? Where you been I say.
????

-snip-
At some point some members of the choir sings the chorus of "Give me that old time religion" while others continue singing the chorus to "You Must Have That True Religion". Both songs have the same tune.

Here's a song credited to Huddie Ledbetter (Leadbelly) that has the same title and the same refrain, but the verses are different from those in this song:

You Must Have That True Religion
(Huddie Ledbetter)

There been slow, but there been sure, Hallelu, Hallelu
There been slow, but there been sure!, Hallelu!, Hallelu!
There been slow, but there been sure,
When they come, come body, my soul
Then you must have that true religion, Hallelu, Hallelu

Then you must have that true religion, Hallelu, Hallelu
Then you must have that true religion!, Hallelu!, Hallelu!
Then you must have that true religion,
True religion then your soul converted
Then you must have that true religion, Hallelu, Hallelu

Then you must have a doctor then the doctor come, Hallelu, Hallelu
Then you have a doctor then the doctor come!, Hallelu!, Hallelu!
Send for the doctor, and the doctor come,
Doctor said son can you save my son,
That you would have that true religion, Hallelu, Hallelu

Then you must have that true religion, Hallelu, Hallelu
Then you must have that true religion!, Hallelu!, Hallelu!
Then you must have that true religion,
True religion then your soul converted
Then you must have that true religion, Hallelu, Hallelu

Mother was sittin’ on the bedside cryin’, Hallelu, Hallelu
Mother was sittin’ on the bedside cryin’!, Hallelu!, Hallelu!
Mother was sittin’ on the bedside tryin’,
Lord take my soul my son is dyin’,
That’s when you have that true religion, Hallelu, Hallelu

Son said mother don’t you grieve and cry, Hallelu, Hallelu
Son said mother don’t you grieve and cry!, Hallelu!, Hallelu!
Son said mother don’t you grieve and cry,
Know your son was born to die
That’s when I have that true religion, Hallelu, Hallelu

Then you must have that true religion, Hallelu, Hallelu
Then you must have that true religion!, Hallelu!, Hallelu!
Then you must have that true religion,
True religion then your soul converted
Then you will have that true religion, Hallelu!, Hallelu!
